- Hop extract is not one thing. Humulones are chemically separate from xanthohumol and from 8-prenylnaringenin, so a label naming the compound tells you more than one naming hops.

Xanthohumol is the principal prenylated chalcone of hops and sits alongside the alpha and beta acid resins in the same glandular structure. Extracts sold as hop extract therefore carry both classes unless one has been deliberately isolated. They are chemically distinct and have been studied separately, so a product's stated marker determines which one is actually present in quantity. Read a whole-extract label carefully rather than assuming.
Hops and valerian have been combined in European herbal sleep preparations for well over a century, and several controlled trials have tested the fixed combination rather than either component alone. The relevant caution is that the effects are in the same direction, so combining them with other sedating agents stacks rather than offsets. Humulones specifically are not established as the sedating constituent of hops, which complicates attributing the combination's effect to them.
Melatonin acts on MT1 and MT2 receptors to shift circadian timing, a route entirely separate from anything proposed for hop constituents. Because the direction of effect is the same, combining them is an additive-sedation situation worth flagging rather than a mechanistic synergy. Anyone driving or operating machinery should account for the combined effect rather than each component alone.
Passionflower is the third component of the classical hops-valerian sleep formula. As with the other pairings here, the effects run in the same direction and therefore stack. Attribution to humulones specifically is weak, since the hop fraction responsible for the sedating effect has not been cleanly identified.
Un-isomerised humulones are hydrophobic and dissolve poorly in aqueous media, which limits what reaches the gut lumen in a dispersed state. A medium-chain triglyceride vehicle keeps the resin in solution through the formulation and into the intestine. This is standard formulation chemistry for lipophilic plant resins rather than a biological interaction. Isomerised alpha acids behave differently, being considerably more water soluble.
The beta-triketone motif in hop bitter acids binds divalent metal ions, which is the basis of magnesium and zinc salt forms used in beverage manufacture. Where a concentrated hop acid extract is co-ingested with a mineral supplement, some complexation in the gut lumen is chemically expected. The magnitude in a human gut has not been quantified. Separating the two doses removes the question.

When heated in water, humulones convert into iso-alpha acids, which is the reaction that gives beer its bitterness, and this converted form dissolves in water much better than the original.
